There's a bug with the commissions. If you go to issue payment for the user's commission, automatically it "ticks" all check boxes for the payment, and gives the correct total. However, once you unclick something, if you re-click it, and it's a negative, it still adds it as a positive amount.

Already did that... lol. Was told they fixed it in the new release... nope. Then was told it was a java file fix... tried downloading all java files and reloading them.... still doesn't work.
