I am looking for the place where the width and position of the upload dialog box is set. Can someone point me in the right direction?

Hello Nelson,
 
It depend on where exaclty you would like to change this dialog box.
 
If you would like to change position of dialog box at backend on product edit page then you may need to update javascript function openWindow() in js/product.js file.
 
If you would like to change position for product option upload form which could be used on frontend then you need to update properyImageUpload() function in js/shopping.js file.
 
And there are could be some other javascript functions which you may need to update.
